If what I mentioned is true, then the following is likely:
- We don't have the full picture of cognitive functions yet. There may be more nuance and less distinction. There's evidence that there are actually only 5 modes in which the brain interacts with itself via the executive function (macro scale) which are F, T, N, Se and Si. However, there may be more than 8 distinct functions, most likely a scaling version of J (Fe > Fa > Fi > Ti > Ta > Te > Fe > etc.) and two versions of P (Ni > Na > Sa > Se > etc) and (Ne > Na > Sa > Si > etc).
- Enneagram is uncovering something much larger that is likely a system of constructs based on id, ego, and superego, as well as positive, reactive, and competence - as they react to our instincts for fear, control, and community. There is likely another layer to it that hasn't been defined (hinted at in the various other triads that people have proposed).
- All of these theories are incomplete - CF, Enneagram, Disorders, etc. and it's likely that there's another layer (or several) to all of this, and eventually there will be a unifying theory that lets us connect all the individual parts so that we finally understand 'the engine'.

Yea. Hmm...
A few things are clarifying for me now.
Whatever this hypothetical 'future system' becomes, it has to be modular in some form. Like all other developed fields of study (medicine, math, physics) there has to be opportunity to build on the foundation. A field of study can't be a field of study if it's a close-system type of theory.
We're always going to be learning and expanding our understanding. So there has to be research opportunities, it has to be open-ended... BUT at the same time, it has to have a few very firm base principles (simple) from which it operates. Kinda like how math has +,-,/,* ....or how chemistry has the periodic table.

To me, projection, inversion and repression seem to be like the "+,-,/" equivalents. Either a person directs their stressors back at the world (externalizes their problem/drama), or they direct it at themselves, or they bottle it up (ignore it, split it off from their main personality/amnesia, etc)
And we might discover other functions, like multiplication, square roots, exponents (to continue the metaphor) ...of handling those psychic vectors, but projection inversion and repression would be examples of 'the basics'. Or it could be your positive/reactive/competence triad instead! I don't know for sure... but I'm feeling like this is the direction in which to think.
